How do I configure the Pandora to not be detected by Windows as such?

Nothing (until I switch one of the SD cards into Mass Storage mode, unless it can be done automatically).

If you had an urgent pressing need to do so, you could probably control switches on both USB data lines with a couple of the exposed GPIO pins as per MWeston's guide, but I am not an Electrical Engineer and this would void your warranty, so results may vary.

Probably not the solution you were looking for, but I can guess you're using the usb to transfer files. You could pick up a cheap SD card reader instead.

If you activate Mass storage mode BEFORE connecting your Pandora then you wont get the message, at least in XP.
